It very obvious that the entire episode is about tony getting pinched in the diner at the end. It was done very cleverly, and clandestinely... The producers snuck attack us... They knew we'd be analysing it for a long time and wanted us to figure out the secret plot/ending, on our one, with time...
Anyway, what happend was, the feds realised the could get rid of 2 bosses with 1 stone. They fed tony info about Leotardo's whereabouts, and then had the meeting of the 2 groups BUGGED and now have Tony for conspiracy to murder. This becomes very clear after a second viewing of the episode. Ecspecially because of the massive presence of scenes involving the feds, and ecspecially the main fed saying "we might actually win this!". It was all a play to trick Tony into a trap, while eliminating Leotardo at the same time! And if you are wondering why meadow was stuck outside, consider how she is now a law student in defense of the poor treatment of Italians by the feds... The idea is that meadow isn't be there to defend Tony.
Also Tony gets pinched in the Diner by those undercover "customers" (ecspecially the guy with the team USA cap). It's a similar scenario to how his father was killed in a restaurant in front of his family... but instead, Tony is arrested in front of his family for conspiracy to murder.
The practically retired neutral man who setup the neutral territory truce meeting, was cooperating with the feds. In one scene you can tell his phone is bugged by the feds, and you can bet the meeting was bugged as well... thus incriminating Tony and the others!
When you think about it, this is the most simple and logical ending. It's also perfect how they pulled it off so mysteriously, that it was almost as if the show pulled the tablecloth from under you, just like they did to Tony!
A BRILLIANT and CHALLENGING ENDING!
I seriously can't beleive you guys are pretending he was shot, and all sorts of wild stories of "subjective interpretation" theories, for the ending... It's simple. Tony was pinched. The whole episode is proof of that.
