I'm glad to read an article by someone who understands what the Pope was talking about in his Regensburg Speech. The Holy Father's speech was probably the first time in history that the true nature of the problem facing civilization in the 21st century has been laid out. The Pope said, basically, the following:

First, the Christian God is consistent with rationality and goodness. God is good and God is love. The Universe is good, and it is rational. The scientific universe and its understanding through faith are consistent. Although there are aspects of God that human beings can't understand, those aspects are Good and Loving. Secondly, there exists a thread in Muslim Theology that posits that God is beyond human understanding and (this is where the important difference emerges) that extent beyond human understanding is not bound to Goodness because God is above human concepts of Rationality and Goodness. Thirdly, western science and rationalism if it is not underlain by an informed awe toward creation based in love, is impotent, and potentially evil.

The 'problem' is not with Islam, but with a thread in Muslim Theology that decouples Allah from Goodness and Love. This semantic error has allowed the evil magicians to take power in the Muslim world. It has clouded the eyes of men and led them to trade the light in the eyes of their wives and sons and daughters for torture and murder. Allah and God are one and the same. God is Good, Allah is Good. I am a self taught Theologian but I KNOW using human beings as flesh bombs is NOT consistent with an informed understand of Islam, but rather a reflection of human ignorance and arrogance.
