The flurry of projects in Manhattan is great for its high-income residents, and its nice that other New Yorkers sometimes also get included in their plans. Now that the middle class has largely been pushed out of the better Manhattan neighborhoods, the rest of the city needs investment in new infrastructure on par with, if not more than, Manhattan's. The Coney Island ferry would be one such project.
Another idea, that's better in the long term but probably very expensive, is LIRR service from Coney Island to the 65th St Army Terminal and to the World Trade Center transit hub. The Army Terminal used to have a LIRR station, and much of the track is still in place. The N line can be sunk underground and have the LIRR run on top of it.
In general, I don't like how most of our transit projects are very goal-oriented: Coney Island ferry for trips to the aquarium, express buses only during rush hour, etc. The transportation system needs to function well for all commuters at all times, so that they can finally get rid of their cars.
